So this song is based on the parallel of how we are finding traces - bones etc. - of past life forms and how someone in the future - when we (the human race) are extinct will look for our traces. It's main point is that the human race will become extinct sooner or later even tough we are constantly denying this.
So the first verse ("I'm diggin' with my fingertips...") is about how we humans are looking for the past life forms, and we found out that evolution exists. But in the second verse the human arrogance tries to fight evolution and not accepting it's fate("I'm never gonna be refined/Keep tryin' but I won't assimilate"), because of how long we've been here ("Sure, we have come far in time").
But ultimately no matter how much we try to fight our extinction, we all know that it's unavoidable:
"And I'm sorry I don't believe
By the evidence that I see
That there's any hope left for me"
I do not dare deny
The basic beast inside
It's right here, it's controlling my mind
Do I deserve to die?
I'm dominated by
This animal that's locked up inside"
In the chorus he (the Human) admits that the humans are only animals driven by their inner instincts, and altough he doesn't want to die, he knows that the laws of evolution will cause his extintion too - because he's just an animal.
Than in the third verse he goes again into denial:
"Close up to get a real good view
I'm betting that the species will survive
Hold tight, I'm getting inside you"
Here's how the scientist try to work out how to avoid the extinction of our species - with modern medicine and so on ("Close up to get a real good view" can mean microscopes and "Hold tight, I'm getting inside you" can mean modern sugeries).
"And when we're gonna find these bones
They're gonna wanna keep them in a jar
The number one virus caused by
This is pretty obvious, about how humans keep the long extinct species' bones for themselves - somewhat reminding ourselves that we are gonna be long extinct species. And the line "The number one virus caused by procreation" means that all that lives will die, be it an individual or a whole species.
"And the planet may go astray
In a million years they'll say,
those motherfuckers were all deranged"
Here's the self-irony of the song. Like we're looking at these tracks of strange life forms from millions of years ago, someone is going to look at our tracks and say that we were all deranged idiots.
"Take a look around
Nothing much has changed"
Now this is obvious, nothing has changed in the laws of nature, nothing ever will, and the human race can do nothing about it.

In the song Evolution, it talks about how we are slowly evolving back to monkeys because our average IQ level is dropping because we are letting technology do all the work for us.
